I don't think they allow an extra point in CFB if time runs out and the extra point makes no difference on the victory.

Yeah, unfortunately this is true. Even if the TD was kept on the board, the game would have ended there. Still, it would have been nice to have that TD and the extra point to go with it just because Fuck Michigan.
